Researchers use novel method to identify prognostic gene signatures for survival in breast and ovarian cancers
TORONTO, Dec. 18, 2012 /CNW/ - Dr. Tom Hudson, President and Scientific Director of the Ontario Institute for Cancer Research (OICR), today announced that scientists at the Institute have developed a new computer-based method to identify gene signatures that can serve as prognostic biomarkers for cancer. The researchers, Drs. Guanming Wu, Research Associate, and Lincoln Stein, Platform Leader and Principal Investigator, Informatics and Bio-computing Platform, used this technique to discover gene expression signatures related to survival in breast and ovarian cancers. Their study was published in the journal Genome Biology.
To find the gene signatures, Wu and Stein used a collection of algorithms to interrogate gene expression datasets from both breast and ovarian cancer patients. This involves two steps. First, one algorithm mines the data for modules of interacting genes that play a role in the disease process, independent of clinical status. Then a second algorithm scans the genomic dataset for modules that have clinical significance.
Wu and Stein's application of this method to breast cancer found a 31-gene signature that is strongly correlated with patient survival in estrogen receptor positive breast cancer. Application of the method to high-grade serous ovarian cancer discovered a 75-gene signature that is correlated with patient survival. Discovery of the gene signature for ovarian cancer fills an unmet clinical need as few prognostic signatures have been found for this disease.
"A key aspect of OICR's mission is to translate our growing understanding of the genomic alterations underlying cancers into clinically useful tools. By creating a new method able to find reliable prognostic biomarkers, we hope to enable a new paradigm of precision medicine in which treatment decisions are based on the exact nature of the patient's disease," says Stein.
Biomarkers are biological entities such as genes and proteins that indicate the presence and state of a disease. Testing for biomarkers gives clinicians information that can be used to diagnose disease and choose therapies that will be of the greatest benefit to patients while sparing them the negative side effects of those that would be of no help. Treating patients in this way is known as personalized medicine and reliable biomarkers are central to its application.
The gene signatures found using Wu and Stein's approach is thought to be more reliable than those found by traditional methods, as they rely upon ensembles of interacting genes rather than a small number of unrelated genes. Another advantage to Wu and Stein's method is that it can probably by applied to a variety of different cancer types.
"We have released the signature-finding algorithm as an open source package to allow the research community to experiment and extend the method," says Stein. His group is already working on an adaptation of the method to allow biomarkers to be identified using genome sequencing data. This has the potential to reduce the cost and complexity of diagnostic tests based on biomarker signatures.

Oncodesign, a Drug Discovery company and oncology pharmacology service provider, and the Laboratory for Neurobiology and Gene Therapy (LNGT) at the Department of Neurosciences at the KU Leuven, an expert academic group exploring the roles of LRRK2 and -synuclein in Parkinsons disease headed by Professor Veerle Baekelandt, today announced that they have entered into a research collaboration to evaluate, with Ipsen (Euronext: IPN, ADR: IPSEY) (IPN.PA), Oncodesigns compounds in multiple pharmacology models for Parkinson's disease. The collaboration builds on Oncodesign's LRRK2 program with advanced Nanocyclix lead molecules that was partnered with Ipsen in January 2012.
Our partnership with Ipsen on the discovery of novel therapeutic agents in Parkinsons disease has advanced to a stage where we can use further in depth expertise and advanced pharmacology models to position our leads. We are very excited to collaborate with KU Leuven to advance our understanding of both our inhibitors and the LRRK2 target, said Jan Hoflack, Ph.D., Chief Scientific Officer and Head of Oncodesign's Discovery Activities.
This collaboration with Oncodesign is a perfect example of translational research in action, said Veerle Baekelandt, Ph.D., Principle Investigator of LNGT. Ipsen and Oncodesign entered into a research collaboration last January for the development of new therapeutic agents against LRKK2 involved in Parkinson's disease, in line with our focus in neurology and movement disorders. Discovery of New Gene Provides Opportunity for Development of New Drugs and Prenatal Screening for Dystonia

The findings, published online December 9 in Nature Genetics, provide novel insights into the genetic basis underlying PTD. The research study was led by Laurie Ozelius, PhD, Associate Professor in the Department of Genetics and Genomic Sciences at the Icahn School of Medicine at Mount Sinai. The discovery identifies the human G olf (GNAL) gene, the first PTD gene that directly points to the dopamine signal transduction system as the origin of pathophysiology. Exome sequencing of patients in two families with dystonia revealed mutations in GNAL. Further screening of 39 other families with a history of PTD identified another six mutations in this gene. The research provides the potential opportunity for developing new treatments, and prenatal screening tests.
Dystonia is a movement disorder characterized by repetitive twisting muscle contractions and postures that can affect the face, neck, arms, legs, or torso. Common symptoms include tremors, voice problems, or a dragging foot. The molecular pathophysiology of the disease is poorly understood, in part due to limited knowledge of the genetic basis of the disorder. The disease is most often inherited in an autosomal-dominant manner, with reduced penetrance ranging between 15-60 percent for different forms of PTD. With more than nine loci mapped for PTD, only three genes have been previously identified.
The successful application of exome sequencing for the identification of the GNAL gene proves that this is a powerful and efficient tool which will rapidly accelerate the pace of dystonia gene discovery and consequently, our understanding of the pathways involved in PTD, said Laurie Ozelius, PhD, Associate Professor in the Department of Genetics and Genomic Sciences at the Icahn School of Medicine at Mount Sinai. Any new gene offers the potential to develop new therapeutics, but because GNAL belongs to a well-studied signal transduction pathway, other components in this pathway may also be targets for drug development, said Tania Fuchs, PhD, Instructor in the Department of Genetics and Genomic Sciences at the Icahn School of Medicine at Mount Sinai, who is first author of the paper.
This research was funded in part by the Dystonia Medical Research Foundation, the Bachmann-Strauss Dystonia & Parkinson Foundation, and the National Institute of Health (NIH).

While hundreds of thousands of adults and children suffer from symptoms related to the disease, a large majority of patients never receive a proper prognosis. This exciting new research may provide an opportunity for a definitive genetic test to aid diagnosis and treatment.

Lastly The Hidden can heal himself by eating bodies but only if they are stabbed to death not PIGSTICKED! It is the beginning of the body not dealing well with sugar (and remember that all carbohydrate breaks down into sugar in our bodies). One of insulin #39;s main jobs is to get certain body cells to "open up" to take in glucose (or, more accurately to store the glucose as fat). Insulin resistance happens when the cells essentially don #39;t open the door when insulin comes knocking. When this happens, the body puts out more insulin to stabilize blood glucose (and so the cells can use the glucose). Over time, this results in a condition called "hyperinsulinemia" or "too much insulin in the blood." Hyperinsulinemia causes other problems, including making it more difficult for the body to use stored fat for energy. What causes insulin resistance? We don #39;t know the whole story, but certainly genetics plays a big part. Some people are actually born insulin resistant. Lack of physical activity causes the cells to be less responsive to insulin. Most experts agree that obesity leads to more insulin resistance. However, it almost certainly also works the other way around: Insulin resistance promotes weight gain.
