Scientists discover new method of gene identification

Scientists studying the genes and proteins of human cells infected with a common cold virus have identified a new gene identification technique that could increase the genetic information we hold on animals by around 70 to 80 per cent. The findings, published in Nature Methods, could revolutionise our understanding of animal genetics and disease, and improve our knowledge of dangerous viruses such as SARS that jump the species barrier from animals to humans.

Modern advances in genome sequencing the process of determining the genetic information and variation controlling everything from our eye colour to our vulnerability to certain diseases has enabled scientists to uncover the genetic codes of a wide range of animals, plants and insects.

Until now, correctly identifying the genes and proteins hidden inside the genetic material of a newly sequenced species has been a monumental undertaking requiring the careful observation and cataloguing of vast amounts of data about the thousands of individual genes that make up any given animal, plant or insect.

Dr David Matthews, the study's lead author and a Senior Lecturer in Virology at the University of Bristol's School of Cellular and Molecular Medicine, said: "Gene identification is mainly led by computer programmes which search the genome for regions that look like genes already identified in other animals or humans. However, this type of analysis is not always effective."

The Bristol team has now discovered a more effective way of detecting the genetic information present in animals, plants and insects using cutting-edge analysis tools to directly observe the genes and all the proteins they make.

To prove their technique worked, the researchers conducted an experiment to see how good their process was at gene discovery. Human cells were infected with a well-understood common cold bug to mimic a newly discovered virus. These infected cells were then analysed using the technique as if they were cells from a newly sequenced organism infected with a newly discovered virus.

The resulting list of "discovered" genes and proteins, when compared to the genetic information already known about humans and cold virus, proved extremely successful and demonstrated the power of this method.

A similar analysis of hamster cells provided directly observed evidence for the existence of thousands of genes and proteins in hamsters in a single relatively inexpensive experiment. Direct evidence for the existence of almost all of theses genes and proteins in hamsters is not available in the 'official' lists of hamster genes and proteins.

New York, NY (November 11, 2012) Although schizophrenia is highly genetic in origin, the genes involved in the disorder have been difficult to identify. In the past few years, researchers have implicated several genes, but it is unclear how they act to produce the disorder. A new study by researchers at Columbia University Medical Center identifies affected gene networks and provides insight into the molecular causes of the disease.

The paper was published today in the online edition of the journal Nature Neuroscience.

Using an unbiased collection of hundreds of mutations associated with schizophrenia, the Columbia researchers applied a sophisticated computational approach to uncover hidden relationships among seemingly unrelated genes. The analysis revealed that many of the genes mutated in schizophrenia are organized into two main networks, which take part in a few key processes, including axon guidance, synapse function, neuron mobility, and chromosomal modification.

The study also uncovered an intriguing connection between schizophrenia and autism. "If we hadn't known that these were two different diseases, and had put all the mutations into a single analysis, it would have come up with very similar networks," said the study's senior author, Dennis Vitkup, PhD, associate professor in the Department of Biomedical Informatics, the Center for Computational Biology and Bioinformatics, and the Columbia Initiative in Systems Biology at Columbia University Medical Center. "It shows how closely the autism and schizophrenia genetic networks are intertwined," he added.

Although it will take time to translate the findings into practical treatments, the study provides insight into the molecular causes of schizophrenia. It also suggests that mutations associated with schizophrenia, autism, and probably many other psychiatric disorders, are likely to converge on a set of interrelated molecular processes.

Computer analysis uncovers genetic networks

To discover potential connections among genes mutated in schizophrenia, Dr. Vitkup and colleagues developed a computational approach, called NETBAG+, to identify networks of genes likely to be responsible for the same genetic phenotype. They then gathered the strongest mutations that had been observed in schizophrenia by other researchersincluding a set of de novo mutations recently described by a team of Columbia researchers led by Maria Karayiorgou, MD, and Joseph A. Gogos, MD, PhDand fed them into the program.

The program uncovered two genetic networks. Genes in the first network are involved primarily in axon guidance, synapse function, and cell migration. Genes in the second network are involved in chromosomal organization and remodeling.

Seattle Genetics, Inc. (SGEN) today announced that more than a dozen abstracts, in addition to several collaborator abstracts, for both ADCETRIS (brentuximab vedotin) and investigational antibody-drug conjugates (ADCs) will be presented at the American Society of Hematology (ASH) Annual Meeting taking place in Atlanta, Georgia, December 8 11, 2012. ADCETRIS is an ADC directed to CD30, which is known to be expressed in Hodgkin lymphoma (HL) and systemic anaplastic large cell lymphoma (sALCL), as well as in some types of cutaneous T-cell lymphoma (CTCL), B-cell lymphomas and mature T-cell lymphomas (MTCL). Seattle Genetics is broadly evaluating CD30 expression in many other cancer types. ADCETRIS is currently not approved for use in CTCL, B-cell lymphomas, and front-line treatment of HL or MTCL.
